And the sub particles that make up the particles are much smaller then the particles themselves.

Well usualy its measured indirectly. Using the way it behaves under certain circumstances and then calculating the size. 🙂 For example in Physical Chemistry lab I measured the size of a Hydrogen Chloride molecule from its Infrared spectrum. 🙂
